Methane, as natural gas or biogas, penetrates every area of human activity, from households to large industries and is often promoted as the cleanest fuel. However, one should not forget that this bundle of energy, carbon, and hydrogen comes with an exceptionally large environmental footprint. This book brings together and updates the latest information on the diversity of yeasts, their molecular features and their applications in the welfare of mankind. Yeasts are eukaryotic microfungi widely found in natural environments, including those with extreme conditions such as low temperatures, low oxygen levels and low water availability. To date, approximately 2,000 of the estimated 30,000 to 45,000 species of yeast on Earth, belonging to around 200 genera have been described. Although there are a few that are opportunistic human and animal pathogens, the vast majority of yeasts are beneficial, playing an important role in the food chain and in the carbon, nitrogen and sulphur cycles. In addition, yeasts such as Saccharomyces cerevisiae, Hansenula polymorpha and Pichia pastoris are used in expressing foreign genes to produce proteins of pharmaceutical interest. A landmark in biotechnology was reached in 1996 with the completion of sequencing of the entire S. cerevisiae genome, and it has now become a central player in the development of an entirely new approach to biological research and synthetic biology. The sequencing of genomes of several yeasts including Schizosaccharomyces pombe, Candida albicans and Cryptococcus neofromans has also recently been completed.

This thesis describes an in-depth study of an indolizine-based fluorophore, from understanding of its structure-photophysical property relationship to its application as a useful biological reporter. Organic fluorophores have been extensively used in the field of molecular biology owing to their excellent photophysical property, suitable cell permeability, and synthetic flexibility. Understanding of the structure-photophysical property relationship of a given fluorophore often paves the road to the development of valuable molecular probes to visualize and transcribe biological networks. In this thesis, respective chapters deal with molecular design, organic synthesis, structure-property analysis, and quantum-mechanical interpretation of unexplored family of indolizine-based molecules. This systematic exploration has led to rational development of a new microalgae lipid droplet probe, colorful bioorthogonal fluorogenic probes, and a bright mitochondrial probe, working under live cell conditions. Harnessing the optical properties of a given fluorophore has been an important topic for a couple of decades, both in industry and in academia. This thesis provides useful insights for the improvement and development of unique small fluorescent materials, or optical materials.

The Consumer-Resource Relationship: Mathematical Modeling
Better known as the predator-prey relationship, the consumer-resource relationship means the situation where a single species of organisms consumes for survival and reproduction. For example, Escherichia coli consumes glucose, cows consume grass, cheetahs consume baboons; these three very different situations, the first concerns the world of bacteria and the resource is a chemical species, the second concerns mammals and the resource is a plant, and in the final case the consumer and the resource are mammals, have in common the fact of consuming. In a chemostat, microorganisms generally consume (abiotic) minerals, but not always, bacteriophages consume bacteria that constitute a biotic resource. 'The Chemostat' book dealt only with the case of abiotic resources. Mathematically this amounts to replacing in the two equation system of the chemostat the decreasing function by a general increasing then decreasing function. This simple change has greatly enriched the theory. This book shows in this new framework the problem of competition for the same resource.

Despite intense research efforts since their discovery by van Leeuwenhoek in the 1670's, several key questions regarding ciliary functions, experimental manipulation and in silico imitation remain unanswered. Major justifications for cilia research lie in their involvement in various forms of human disease (ciliopathies) and their ability to instantiate decentralised, asynchronous sensorial-actuation of adjacent matter through modulation of beating characteristics. Further elucidation of these characteristics, which is a problem requiring the combined expertise of mathematicians, computer scientists, engineers and life scientists, will lead to novel biomedical therapies, creation of `smart' actuating surfaces for microfluidics/lab-on-chip applications and a greater understanding of fluid mechanics in real-world scenarios. Applications of Aminoacylation Ribozymes That Recognize the 3'-end of tRNA
In this thesis, applications of aminoacylation ribozymes named flexizymes are described. Flexizymes have the following unique characteristics: (i) substrate RNA is recognized by two consecutive base pairs between the 3'-end of substrate RNA and the 3'-end of the flexizyme; (ii) these base pairs can be substituted with other base pairs; and (iii) various activated amino acids can be used as substrates including both canonical and noncanonical amino acids. This flexible aminoacylation of RNAs by flexizymes was used to label endogenous tRNAs to be removed, and in vitro selection using the tRNA-depleted library enabled the discovery of the novel interaction between the microRNA precursor and metabolites. Flexizymes are also used to prepare various aminoacyl-tRNAs bearing mutations at the 3'-end to engineer the translation machinery and to develop the orthogonal translation machinery. The first part of the research demonstrated that SELEX is appropriate for discovering the interaction between small RNA and ligands, and suggested that more RNA motif binding to small molecules exists in small RNAs. The second part opened a door to new opportunities for in vitro synthetic biology involving the engineering of the genetic codes and translation machineries. This research also indicated the great potential of aminoacylation by flexizymes to be applied in various fields of RNA research, which is beneficial for RNA researchers.
